SOTC's Egypt Tour is still the best in the Industry from India. A lot of things are well managed, so better to neglect few under-performed things.

Indeed a bad experience for you.
Yes VISA and Ticket comes 4-5 days before. If possible try to avoid travelling by Egypt Air. Insist on Emirates. They get group VISA. Indus Ind bank is the worst bank in India. Govt should ban this bank for poor customer service. Forget new generation banks, even Gramin banks are probably better than them. They are No.1 cheaters.
